  1. Large scale collaborative science requires tools to facilitate sharing of data, protocols, analysis tools, as well as data products and their provenance. We describe here two recent science gateways successfully deployed to accomplish collaborative research. The first is the Synergistic Discovery and Design Environment (SD2E), which was a web-based analysis platform for collaborative analysis, data sharing, and application development. The second is the 3D Electron Microscopy (3DEM) portal, which is a web-based research platform focused on developing and disseminating new technologies for enhanced resolution 3DEM. Both gateways were hosted and connected to high-performance computing resources at the Texas Advanced Computing Center.

    Jetstream2 will be a category I production cloud resource that is part of the National Science Foundation’s Innovative HPC Program. The project’s aim is to accelerate science and engineering by providing “on-demand” programmable infrastructure built around a core system at Indiana University and four regional sites. Jetstream2 is an evolution of the Jetstream platform, which functions primarily as an Infrastructure-as-a-Service cloud. The lessons learned in cloud architecture, distributed storage, and container orchestration have inspired changes in both hardware and software for Jetstream2. These lessons have wide implications as institutions converge HPC and cloud technology while building on prior work when deploying their own cloud environments. Jetstream2’s next-generation hardware, robust open-source software, and enhanced virtualization will provide a significant platform to further cloud adoption within the US research and education communities.

  3. Abstract Microbes drive myriad ecosystem processes, but under strong influence from viruses. Because studying viruses in complex systems requires different tools than those for microbes, they remain underexplored. To combat this, we previously aggregated double-stranded DNA (dsDNA) virus analysis capabilities and resources into ‘iVirus’ on the CyVerse collaborative cyberinfrastructure. Here we substantially expand iVirus’s functionality and accessibility, to iVirus 2.0, as follows. First, core iVirus apps were integrated into the Department of Energy’s Systems Biology KnowledgeBase (KBase) to provide an additional analytical platform. Second, at CyVerse, 20 software tools (apps) were upgraded or added as new tools and capabilities. Third, nearly 20-fold more sequence reads were aggregated to capture new data and environments. Finally, documentation, as “live” protocols, was updated to maximize user interaction with and contribution to infrastructure development. Together, iVirus 2.0 serves as a uniquely central and accessible analytical platform for studying how viruses, particularly dsDNA viruses, impact diverse microbial ecosystems.
